Go back out of the crawl hole, and go up the stumps. You will see one of the carts you can move with your leaf (I don't know what to call it.) and ride it across the gap, to the platform with a bomb. Use those items to throw the bomb into the hole of the room with the chest. If done right, it will kill the plant.
