Oh, good! I didn't want to ruin anything. Well, of course, it is Zero. But at the same time, it's not really him. Dr. Weil pulled an "Attack of the Body Snatchers" and swapped out his body in his sleep. Seriously, just how desperate was that guy?

It actually tells you about it when you play Megaman Zero 3. During the time that Zero was in hibernation and before Neo Arcadia was created there was an evil scientist by the name Dr. Weil took Zero's body during examination and created it to be a war machine. It became a decisive event in the timeline and he single handedly started the Elf Wars.

The four year war caused so many casualties, 90 percent of the humans on Earth died and 60 percent of the Reploids were destroyed. When the war ended, both Zero's original body, now known as Omega, and its creator were exiled into space as punishment.
