    First of all, Mewtwo X gets more weaknesses. Mewtwo Y is x2 weak to Ghost, bug and Dark only, while Mewtwo X is x4 weak to Ghost, and x2 weak to Flying, Bug and Fairy. Also, his physical stats are the higher ones even if the only physical move worth even having is Close Combat. Or maybe I got his stats wrong, I'm writing this without Bulbapedia so I might not be completely right... ♪
