Link is NOT dead in Majora's Mask. In Twilight Princess, Link comes across the Hero's Shade, the spirit of the Hero of Time who cannot move onto the afterlife due to his regret of not being remembered as a hero. The Hero's Shade is clearly shown to have an adult's skeleton, but Link was still a child during Majora's Mask. Therefore, the Hero of Time died much later.
