    I'm pretty sure they're supposed to be the spirits of the Four Giants transfigured into monsters by Majora's masks. Those masks are what the boss remains are.

    I really like that idea. However, I do remember the game stating after acquiring Odolwa's mask that an innocent spirit had been freed within the body of the jungle warrior.

    Yes, I know the Giants have been imprisoned. I was just stating that the bosses are malevolent entities driven by Majora. I think we are saying the same thing but in different words.
