    You have to go to the other cave related to the legendary. The one underwater, near Ever Grande City. The one below the ring sandbar the green and yellow beam came from when the seal was broken.

    Fly there and Surf to the ← of the gym so that you reach the land with the poké mart, and explore that land until you meet them. The poké mart is still open, but the ordinary houses will be locked. The legendary in the cave can be defeated for story progression without removing capture, as it will reappear whenever the Champion is defeated.
