You know what, I have the same issue, except with Deku Sticks, or whatever else is set to Y. I rarely use bombs because of the Blast Mask glitch (Shield then B without Z/L-targeting).

Then again, this was a well-known glitch they could have fixed this time around, but they didn't, it may have been intentional, or at the very minimum difficult to fix.
