    It's implied in the anime that they get converted into raw energy. Interestingly, however, this would actually be scientifically possible, since 99.9999999999999% of matter is just empty space. If you can focus it in a way that the remaining 0.0000000000001% is all that is taken in, and then when the pokemon is released the empty space is rebuilt due to the nature of particles, it's doable.
