    Miyamoto hinted in an early interview that she may have had feelings for Link, but there's no evidence to suggest that Link felt the same way. It's hardly cheating if it was an unrequited love in the first place. It should also be noted that the interview was so early in development that it was likely just an idea that was thrown out, which is what happened to other statements in that interview.

    Really nothing in the games suggests any relationship between them, and the ONE thing outside the games is questionable, vague, and only speaks for Navi's feelings. The manga's aren't canon and frequently contradict the games, so any evidence in those aren't really relevant here.

    meh... still even if the love was unrequited it would still hurt. also why else would she leave? i know that since link wasn't a real kokiri she wasn't his fairy companion but it seems like it would have been simpler to stay as partners at least until link dies and is reborn.

    It's never really explained why she left, it's been debated by fans for a long time line. Maybe because the job the Deku tree gave her was finished, maybe not. Who knows? Hyrule Historia simply says she "disappears into the heavens".
