TIP: Low on runes? You can find more Gravity, Meteor, Lightning, and Chaos runes at the respective sky spires post-game. Just keep exiting/reentering one of the spire levels until a red chest appears. It will either have the rune or a dragon zz of that element. Note: This does not work with Crystal runes. If anyone finds more crystal runes, let us know.

    They can all be found in the zbox, but that just relies too much on luck. This is more consistent for 4 of them.

    I found that out on the Celestial Ceiling area of the wood spire. I opened a chest there and got a Graviton Rune. (already had Graviton Earth Dragon though :P)
