The Armored Mawdad boss is difficult if you don't know what to do, but everyone knows the breaking armor trick. I'd say, first go for its pinchers and head armor, since you can easily call your Pikmin when he charges. Then aim for the back and tail and charge. With enough Red Pikmin, he will die pretty quickly.
