    The shapes that you can mark off are just for your own personal use. They mean whatever you want them to mean. Most people use them to mark off stats that have perfect IVs. The other markings that can appear on the pokemon mean different things: Blue pentagon - Came from XY/ORAS Red Star - Shiny Pink face - Had pokerus, but no longer contagious.
