Same glitch. I decided to explore the cave, as this a rare occasion, and realised that this is an incomplete (beta?) version of the one found in story mode. Also, I think I may have a thereory to how this might have happened. In my ferver to throw Pikmin, I could have thrown Alph instead on a ledge and he ran away from the boss.
