    I've thought about this a number of times, & the answer I've arrived at is based on their different styles of gameplay. Mega Man can attack enemies from outside of melee range, potentially killing them before they kill you. Both Zero & Mega Man must dodge projectiles, but in melee range Zero is clearly superior, making surviving an enemy at melee range easier, making Zero better.

    ...and to suplement The Man's statement? Zero is quite capable at range as well, especially in the Zero series era, where his competency with chargable buster grade firearms puts him on par with Megaman and possibly X as well, at least with basic guns, if one does not factor in Megaman and X's gained special weapons from robot masters or mavricks.

    Well, it depends which era the Zero we're talking about is, though either way, it doesn't really matter. Both versions of Zero are far surperior to the original Mega Man, as he was created long before Zero. His weapons system is far more advanced, and we have seen multiple times that Zero's Beamsaber can cut through buster shots. Zero would win always because of how much more advanced he is.
