Theory time: I think that the tower of the gods and the interior of the temple of time even though they exist in different timelines are one and the same. I mean think about it both dungeons have a lot in common in terms of enemy & puzzle design: beamos, armos , you controlling statues, the fact that they're both towers & that both guard the master sword and that the light medallion is seen often.
