    They were going to put multiple files in the original Gameboy games, but due to the small amount of space available on the Gameboy cartridge, they decided to only have one save file so that the player could nickname all of their Pokemon.

    My guess is that they do it to make more money. People are usually more willing to buy another game to start their adventure over, rather than to delete a file they've put a lot of hours into.
