In A Link Between Worlds, in Link's house there is a Majoras Mask, but Nintendo said that this takes place shortly after a Link to the Past, which is a different timeline than Majoras Mask.

    So what I want to know is this, how on Hyrule did he get that mask? Since they are two seperate timelines, Termina and Hyrule have no connection to each other what so ever.

    Nintendo has never been to precise with continuity. It is just an easter egg in a Link Between Worlds. Just like the easter eggs of Wind Waker in ALBW. Don't think to much of it.
