Okay, this is Nintendo Logic at its finest: Mewtwo is a genetically-created *artificial* Pokémon. BUT! It has 2 MegaStones, *assumingly naturally-made minerals* that resonate with it and the Trainer.

    ... logically there must be more than one Mewtwo, either it could have cloned itself through unknown means and purpose or that several projects of Mewtwo creation must have happened in the world.

    The stones are containing mews DNA. That would explain why Mega Mewtwo Y looks similar to mew. I can also imagine Mewto puts DNA from a fight pokemon into Mewtonite X and made it compatible for it.

    I do like some of these explanations as to why this works! Plenty do make some real-life sense. However, I doubt Nintendo or Game Freak had these facts in mind... XD
