    The ship was actually not of prothean design. It was a reaper, and it showed Saren what became of the races that came before. In order to prevent the destruction of the races Saren forged an alliance.

    Sovereign had linked itself to Saren's implants in order to destroy Shepard. When Shepard destroyed Saren it disrupted the signal shutting down Sovereign's shields allowing the fleets to destroy it.
