If you haven't already, go to the windmill as adult Link and talk to the guy in there to learn the song of storms. Become a child and play the song of storms in front of the same guy. Threre will be a scene where the well drains. And when the well is drained as child Link, there's no rock blocking the entrnance. You're not supposed to be able to get in there as adult Link.
