Go near the west passage and look up - there is a hidden crystal. Shoot it and the Skulltula will be available to kill. After that, shoot the crystal again (otherwise you won't be able to continue). For the other Skulltula, play the Scarecrow's Song.

Thank you but i already got the skultula with the switch, my scarecrow's song wasn't working. Turns out I never went back and played it for him again.
