Are you sure? I mean it's understandable to think that, but if you think about it long enough, it would be easy (and conveniant) to have a copy of himself chasing the princess whilst he stayed behind and took over the castle and such.

Right, but the faces don't match. Phantom Ganon has a different face than Ganondorf. And, the face of the man chasing Zelda is that of Ganondorf, not Phantom Ganon.

Also, maybe he secretly warped back just in time to follow Link as he unlocked the Door of Time.That could be how he gets back so quickly from chasing Zelda...a distraction, so to speak.
