    No the Alpha relay was in the Bahak system located in the Viper Nebula, which was indeed destroyed. Khar'shan the batarian home world is located in the kites nest which is a completely different star cluster

    That's sort of true too. The answer is the Reapers moved from relay to relay bypassing the Alliance fleets lying in wait. This was unexpected since the tactic would leave the Reapers rear, flanks, and supply lines wide open to the enemy, which is something no usual opponent would ever do.

    Well that's because most enemies will defend their supplies at all costs, but reapers can resupply themselves by creating more troops by enemy bodies
