The story of how Shantae's magic was stolen from her is told in the game Shantae: Risky's Revenge. As to why her hair whip still works, no official explanation has been given. One fan theory about it is that the hair whip is a protection placed on Shantae by her genie mother, and not part of Shantae's own magic, so it couldn't be taken along with the rest of her powers.

Another theory is that she got her hair power from her father instead of genie magic. Bottom line, it still works, so whip like there's no tomorrow!

The simplest answer: her hair does damage because it's a videogame. The fan theory: It's enchanted so that when she has it bound in a ponytail, it serves as a whip. Pick whichever answer suits you.

She gets her powers back at the end of Shantae and the Pirate's Curse, at least if you collect all of the dark magic before the end, she does. Try playing all the way through to see how for yourself.
