ガノンドロフがリンクに倒された後魔王軍内部で魔王にクッパを推すクッパ派とワリオを推すワリオ派の分裂が起きていた。そこでクッパは、家来のmiiを使ってワリオの仲間とワリオを倒して、魔王になった。ガノンドロフは、スマブラの世界を征服しようとしていたが、クッパは、スマブラの世界もろとも破壊しようとしていた。そのためマリオとクッパの対立は決定的なものとなった。
