Because they removed the Hit-Boxes from the Shadow Ball. When they removed Mewtwo and added Lucario in Super Smash Bros Brawl, Lucario will have a similar Standard Special as Mewtwo's. So in order to avoid that when they added Mewtwo back into Super Smash Bros. Wii U/3DS, they just simply removed the Hit-Boxes that were in Super Smash Bros. Melee. I hope that solved your question.
