How many times do you have to awaken the crystals? When you do, do you HAVE to re-do the side quests each time or can you just move on?

Five. And no, you don't have to, but it's really worth doing the sidequests in chapter 7 and 8 even if you're not interested in the duchy, because you can steal great items. But the sidequests are different in chapter 7 and 8, and some of them are in 6.

I'm doing chapter 6 now so can I skip them this chapter and if I want to steal the items should I make a theif to gain that skill?

Chapter 6 has the sidequest where you can get the last asterisk, so be sure not to miss that, but you can skip the rest (though Barras/Holly, Jackal and Victor/Victoria are worth doing for the scenes in chapter 6.) And yes, I recommend a thief with the rob blind ability if you want to steal the good items.
