Theory: Zelda U Link is Link from Wind Waker. If you look closely at Link U's blue clothes, they look like WW Link's clothing from the beginning of WW. So, after Wind Link's journey ended, he put on his blue clothing again. A couple of years later, Link U! Or it could be a place holder, who knows?

    After Phantom Hourglass (which takes place just after Wind Waker) Link, Tetra and the rest of the pirates set out to find new land. A completely new place and they called it Hyrule. This not the same Hyrule that got flooded.

    You're forgetting the Gerudo design of his gauntlets. Wind Waker takes place in a time when all the Gerudo but Ganondorf have died out, and I doubt Link would want to honor Ganondorf with the colors of his people. I'm thinking more like Zelda U takes place within a few hundred years of Ocarina of Time (Before or after), in a time when the Gerudo could still be around.

    Mabye some unknown force (or the golden godesses) drained the water from hyrule after the events of wind waker. And, if Ganondorf is the main villan, he managed to free himself from his rock formation.

    It's already been confirmed that Ganondorf will not be the villain in Zelda U. It's gonna be someone we've never seen before, according to Nintendo's Japanese official website.
