The tip of Marth's blade deals more damage while Roy's does more damage in the middle. If you hold down B for long enough as Roy, a big KO-inducing explosion happens. Marth doesn't have that. When they do their down B counter attack, their stances are different. Roy is a bit slower than Marth.
