I would suggest using the color picker and pick the color of the spot you want to shade or give highlights. Then, go to the color selection and either pick a slightly lighter or darker shade of that color, depending on if you're doing shadows or highlights. Then, use the pencil tool add the shadows where you want them. Finally, use the blur tool to blend the shadow/highlight with the original
