Splatoon actually doesn't take place underwater. According to the sunken scrolls, there was a great flood destroying almost all land life (Judd and the birds are 2 exceptions.) this allowed the sea creatures such as the inklings and octarians to take over the remaining land. This is how the mollusc era began.
