@michael, once you finish the Extra Doctor Who level, the game (should) will tell you that you can now regenerate. To actually start the process, you have to keep killing the doctor which will cycle through his regenerations (all thirteen) Until u get to 12 again which then you would be able to go to the tardis console and pick the doctor of your choosing.
