Female route has a few different Social Links but is otherwise the same. FES relies on AI for your party members in battle while P3P allows you to directly control them like in P4. While the AI is usually great, sometimes they make some idiotic decisions. So you basically are choosing between controlling your teammates (P3P) or an extra 30 hour long epilogue (FES).
