Get the Fire Arrows and after that go to the lighthouse of Windfall at night (you have to activate the Windmill first) Shoot an arrow into the rotating illumination device and the light should come back on, and the chest should fully appear. Also talk to the guy in the yellow hat that waits by the Ferris Wheel. He'll give you a Piece of Heart after you're done.
