I have a guess over how this one ends. Eggman waits long enough for Amy to get comfortable with Bea, only to flip a switch, and cause Bea to get hostile, and start attacking. It will either end with Amy having to make a heartbreaking choice to destroy Bea, or have some affection for Amy kick in, and spare her, or somehow sacrifice it's own life to save her.
