If you're going to do an outlined drawing, then I, personally, suggest you put it on the top or middle layer, yes, and then the colouring should be put on a layer below whichever one you outlined on. Basically put. For example (See screenshot), I put the outline and shading on the top layer, then I coloured on the middle layer, and added background effects on the bottom layer. Hope this helps. :D
