Try using one of the top layers, then to colour, use a layer below the one you drew the outline on. I tend to use the top layer to outline, middle to shade, and then the bottom layer to colour. Or, the top layer to outline and shade, middle to colour, and bottom for backgrounds. Hope this helped. :)
