The way I deal with them is trigger the cuccocalypse, lure them all in an enemy fort, then take control of the fort. The shockwave wipes out all the li'l cuccos, leaving only the gold cucco to deal with. You could also use a fairy nuke if you have enough magic available. Just make sure the cuccos are gathered close enough.
